What quality setting should I use?

85% produces excellent quality with ~60% size reduction compared to PNG. Use 90-95% for print or archival quality, 70-80% for web thumbnails.

What happens to transparent areas?

JPEG does not support transparency. Transparent areas are filled with the background colour you choose (white by default).
